Summary:Honeybee Morphological and behavioral characteristics is related to the capacity of genetic and environmental effects. Advanced molecular techniques can be as powerful tool for determining genetic diversity and determining genetic distances between populations used. This research determined variation of within and among Iranian honeybee populations and Apis flora. In this study, samples were collected from apiaries of different ragions. After transmission of honeybees to the lab, DNA of samples extracted. Then, 9 important loci of microsatellite members A88, A107, A7, B124, A113, A35, A14, A24 & A43 were used. Excepting A43 locus, other studied loci were amplified in PCR. Statistical analysis for determining of parameters such as polymorphism, gene diversity, Shannon's index, Hardy-Weinberg equilibrium, genetic distances and phylogenies were estimated by various software such as GenAIEx 6, POPGENE 1.31. Among the studied loci, A7 & A107 loci had the highest allele number and A14 & A24 had the loewst allele number. In all populations, the most and the least mean of observed and effective allele counts were noticed in A7 & A107 and B124 & A35 loci, respectively. Considering the heterozygosity mean, the lowest mean of observed in Esfahan and Mazandaran populations. The Shannon's index confirmed the results of heterozygosity. In this study, genetic diversity of within and among populations was estimated 92% and 8%, respectively. All of loci were indicated disequilibrium from Hardy-Weinberg equilibrium by Chi-square test (P 0.005) and likelihood ratio test indicated that A107 was in equilibrium and other loci were indicated Hardy-Weinberg disequilibrium
