The present invention relates to an ion filter for a fuel cell system, capable of changing a flow path of cooling water from the inside of an ion resin to the outside or from the outside to the inside. More specifically, provided is an ion filter for a fuel cell system, capable of increasing the endurance life for replacing an ion resin filter by selectively utilizing a distribution path of cooling water from the inside of a cartridge ion resin to the outside, or from the outside to the inside through variable flow path control so as to use the entire ion resin as evenly as possible. 본 발명은 냉각수의 흐름 경로를 이온수지의 내측에서 외측 또는 외측에서 내측으로 가변시킬 수 있도록 한 연료전지 시스템의 이온필터에 관한 것이다. 즉, 본 발명은 가변 유로 제어를 통해 냉각수의 분배 경로를 카트리지 이온수지의 내측에서 외측, 또는 외측에서 내측으로 선택적으로 활용하여, 이온수지의 전체를 최대한으로 고르게 사용할 수 있도록 함으로써, 이온수지 필터 교환을 위한 내구 수명을 증대시킬 수 있도록 한 연료전지 시스템의 이온필터를 제공하고자 한 것이다.
