Summary:An automatic dehumidifying system of a vehicle and a controlling method thereof are provided to make a driver feel safe and comfortable by automatically removing frosts on the inner side of a window. An automatic dehumidifying system of a vehicle includes an inputting unit, a controlling unit(20), and an outputting unit. The inputting unit receives a directly measured window relative humidity value from a defog sensor(12), and directly measures a degree of humidity of a window. The controlling unit controls operation of an air conditioner set in the form of logic to be gradually and selectively controlled according to the measured relative humidity value. The outputting unit is a selection mode of an air conditioning system driven by the controlling unit.
