The present invention relates to an apparatus having a function of automatically registering freezer container IDs for controlling freezer containers and a method for the same wherein the freezer container can be controlled and monitored through all the pathway of logistics by making the freezer container be automatically registered by making the freezer container ID be the same as a control apparatus ID. The apparatus includes: a communications block for collecting state information of the freezer container; a freezer container information analysis and collection module which distinguishes a freezer container from other freezer containers based on manufacturing companies and collects the state information of the freezer container; a freezer container state control module which distinguishes a freezer container from other freezer containers based on manufacturing companies and controls a state of the freezer container based on operation time or an operation location which are predetermined by a manager; and a freezer container information integrated packet generation module which generates the state information for each manufacturing company, obtained through the freezer container information analysis and collection module, and an integrated packet for transmitting location information using a GNSS to a control server of the freezer container; and a freezer container information transmission·reception packet encoding/decoding module which encodes/decodes a packet, generated in the freezer container information integrated packet generation module, for information security before transmitting the packet to the control server of the freezer container.
