Summary:PROBLEM TO BE SOLVED: To provide a molecular designing means effective for creation of an RNA aptamer molecule having a modified nucleotide sequence having improved degradation resistance while keeping the specific high binding ability to a target protein, based on an already searched RNA aptamer molecule constituted of natural nucleotides. SOLUTION: A method for selecting the modified nucleotide sequence of the RNA aptamer molecule includes, when improving the degradation resistance by substituting natural nucleotides U and C in a base sequence of the RNA aptamer molecule with a corresponding modified nucleotide, for example, modified by substituting OH at the 2'-position with a methyl group, estimating and calculating a binding energy at the formation of a complex of the modified RNA aptamer molecule substituted with the modified nucleotide, with a target protein by applying a molecular orbital method to eliminate the substitution position reducing the binding ability with the target protein according to the substitution, and specifying the substitution position causing the reduction of the binding energy based on the calculated result.
