Summary:PROBLEM TO BE SOLVED: To provide a method of analysis by using a nucleic acid microarray, capable of detecting the change of data originated from the unevenness of amounts of probes, etc., among spots. SOLUTION: This method of analysis by using the nucleic acid microarray having a spot (X1) where a first probe nucleic acid is immobilized, is provided by comprising: a process of hybridizing the labeled sample nucleic acid (A1) of a specimen with the probe nucleic acid immobilized at the spot (X1); a process of imparting a labeled verification nucleic acid (B) having a sequence capable of hybridizing with at least the part of the probe nucleic acid in all of the spots and labeled with a different label from the above labeled sample nucleic acid, to the spot (X1) and hybridizing, a process of measuring the labelled quantity value (F1) of the labeled sample nucleic acid hybridized at the spot (X1); and a process of measuring the labeled quantity value (Fc1) of the labeled verification nucleic acid (B) hybridized on the spot (X1).
