Summary:The invention discloses a target-based gene cluster directional mining method, which can be used for mining biosynthetic gene clusters which are related to provided target protein and possibly have secondary metabolites, and the gene clusters can be subsequently subjected to biochemical experiments to verify whether the gene clusters have the function of generating an active natural product interacting with the target protein or not. The method comprises the following steps: 1) constructing a protein and genome database; 2) carrying out sequence comparison on the target protein sequence and a protein sequence in a protein database to obtain similar protein in the database; 3) extracting genomes corresponding to the similar protein and positions of similar protein coding genes in each genome; 4) detecting the positions of gene clusters contained in each genome; 5) judging whether each detected gene cluster is hit or not, namely judging whether similar protein coding genes are in the gene clusters or not; and 6
