The invention discloses an alternative habitat branch stream and target fish determination method based on environmental DNA. The method comprises the steps: setting a plurality of sampling points ina target main stream and a target branch stream, collecting a water body sample at each sampling point, and fishing fish catches; secondly, identifying fish species by adopting an eDNA technology anda morphological method respectively, judging whether results are consistent or not, if yes, calculating community composition similarity and a common fish species proportion of each branch stream andthe target main stream according to data obtained by the eDNA technology, and selecting the branch stream with the highest numerical value as an alternative habitat branch stream; and selecting the fish species which are rare, most representative and most sensitive to the water environment in the target main stream as target fishes for replacing habitat branch stream suitability research.
