The invention provides a quantum dot fluorescence coded microsphere and a preparation method thereof. The preparation method comprises the following steps: respectively dissolving N kinds of quantum dots with different colors in a mixed solution formed by an oil-soluble monomer and a cross-linking agent to obtain N kinds of oil-phase mixtures, wherein N is greater than or equal to 2; sequentiallydispersing the N oil-phase mixtures into the same emulsifier solution according to the sequence that the wavelengths of the quantum dots dissolved in the N oil-phase mixtures are decreasing so as to form quantum dot micelles; adding the quantum dot micelles and an initiator into water, and carrying out a polymerization reaction under the protection of nitrogen to obtain quantum dot seed microspheres; adding a functional monomer into a polymerization reaction system, carrying out a grafting reaction on the quantum dot seed microspheres and the functional monomer, and carrying out purification treatment after the reacti
