The invention discloses a method for screening a probiotic combination based on multiple pathogenic bacteria of prawn diseases. The method is characterized by comprising the following steps: respectively acquiring intestinal bacterial community composition and abundance information of both healthy prawns at different time nodes and ill prawns at corresponding time points, and removing prawn age indication strains; screening bacterial groups which are not planted in the intestinal tracts of the prawns in an initial healthy state, are linearly increased along with the deterioration of prawn diseases and have abundance significantly higher than the abundance of healthy prawns at corresponding time points, defining the bacterial groups as multi-pathogenic bacteria, and determining the varieties of the multi-pathogenic bacteria; screening out strains with delta B smaller than -0.5 and an ASCH-score greater than 1.5 as direct antagonistic strains of multi-pathogenic bacteria, and defining the strains as probiotics;
