The invention relates to a flexible positioner and a method for assembling a composite material wing box by using the same. The positioner comprises a base, a rotating ball head and a positioning plate. The positioning plate is provided with a positioning hole for assembling a front beam or a rear beam. The rotating ball includes a ball body and a screw rod fixedly connected to the ball body. Thepositioning plate is provided with a ball hole matching the ball body. The assembly method comprises the following steps of: firstly obtaining a theoretical installation position of the positioning plate on the flexible positioned; secondly installing the flexible positioner on a preset position of a frame, adjusting the position of the ball body, and controlling the positioning plate to rotate around the ball body so as to adjust the positioning plate to the theoretical installation position; then, rotating adjusting screws to restrict the positioning plate to the theoretical installation position; finally, fixing th
