The invention relates to a method and a system for acquiring burial depth data of a marine facies shale bed. The method comprises the steps of firstly, respectively establishing a fitting relation between a ground surface emergence stratigraphic unit (group) and a target shale bed burial depth below the ground surface emergence stratigraphic unit with a folding tectonic wing as a unit; then overlaying a digital elevation model and a regional geological map and acquiring an elevation of a coordinate where an emergence stratigraphic boundary is located through a digital technology; subtracting the fitting value of the corresponding shale bed burial depth from the elevation of the stratigraphic boundary to acquire a tectonic height of the target shale bed under each boundary; performing gridding processing on the tectonic height according to a grid density the same as that of the digital elevation model to obtain a height data grid; and finally subtracting a tectonic height grid of the shale bed from the digital
