The invention relates to a method for detoxifying cotton seed cakes by an enzyme method, which comprises the following steps: regulating the water content of cotton seed cakes crushed to 20-40 meshes to 50-60%, adding enzyme preparations of cellulase, mannase and xylanase and metal ions based on the weight of the cotton seed cakes, uniformly mixing, preserving heat of 45-55 DEG C for 3.5-4.5h, and carrying out low-temperature drying to obtain detoxified cotton seed cakes of which the free gossypol (FG) content is less than 100mg/kg, wherein the detoxified cotton seed cakes conform to the specified requirements by FAO (FG<125mg/kg) and WHO (FG<400mg/kg). By using the enzyme method to detoxify cotton seed cakes, the invention overcomes the limitation of the traditional cotton seed cake detoxifying process conditions, and the cotton seed cakes can be added in animal feed to greatly lower the feed cost.
