Istigobius ornatus is compared osteologically with recent literature accounts of three other gobioid genera (Microgobius, Tyson and Xenisthmus), and is found more similar to Microgobius but a close phylogenetic relationship between the two is not advanced. Istigobius is hypothesized to be most closely related to Exyrias.
