Summary:AFLP, SSR and 40 morphological traits were compared in terms of their informational content and efficiency in using a genetic relationship analysis and variety identification approach among 60 commercial varieties of peppers. SSR analysis presented some higher level of polymorphism as assessed by PIC value than AFLP. The total of AFLP, SSR and phenotypic data were used to calculate genetic distance coefficients for cluster analysis using UPGMA. Dendrogram topology revealed a similar degree of clustering of the 60 varieties with the different marker systems, although there were some differences in the positioning of certain varieties at the main group.
