•Klebsiella pneumoniae J1 is a protein-based microbial flocculant-producing bacterium.•The whole genome of Klebsiella pneumoniae J1 has been sequenced.•The genetic basis for carbohydrate metabolism has been analyzed. Klebsiella pneumoniae J1 is a Gram-negative strain, which belongs to a protein-based microbial flocculant-producing bacterium. However, little genetic information is known about this species. Here we carried out a whole-genome sequence analysis of this strain and report the complete genome sequence of this organism and its genetic basis for carbohydrate metabolism, capsule biosynthesis and transport system.
