Species (or family) specificity of SINEs has turned out to be valuable for isolation of species-specific sequences from complex and limited DNA sources by inter-SINE PCR amplification. A high frequency of bovine C-A SINE-elements is known to possess dinucleotide microsatellite tails, suggesting their enrichment among sequences amplified by inter-SINE PCR. In the present paper we describe a SINE-targeting method utilizing this association in microsatellite marker isolation from specific bovine chromosomes. This method may serve as a tool to increase marker density in regions of interest, such as sites of putative QTL, or gaps in the available bovine linkage maps.
