Abstract The invention relates to a liquid phase chip technology, in particular to a pineapple liquid phase chip and application thereof. A set of liquid chip containing 40349 SNP sites is developed, 10 pineapple varieties are detected, the site capture efficiency is 98% or above, the genotypes of the 10 pineapple SNP sites are finally obtained through site capture by using a probe, and the genetic similarity among different pineapple varieties is calculated, so that the genetic similarity among different pineapple varieties is judged.
