The invention relates to a three-dimensional cell culture system as well as a preparation method and application thereof. The culture system comprises a culture support, which is provided with at least one first chamber and at least one second chamber, and at least one through hole is formed between the first chamber and the second chamber; nutrients which are contained in the first chamber and the second chamber and can freely pass through the through holes; supporting cells which can be accommodated in the first chamber; co-culture cells which can be accommodated in the second chamber; maintenance object which is used for maintaining the three-dimensional structure of the co-cultured cells and a microenvironment required by the growth of the co-cultured cells. The three-dimensional cell culture system forms a co-culture system, maintains a microenvironment required by co-culture cells in vivo, promotes migration and development of the co-culture cells, improves the microenvironment required by culture of th
