Abstract The invention relates to a method for improving removal efficiency of endotoxins absorbed on an ion exchange chromatography column and applications thereof. The method includes the following steps: (1) loading raw material liquid containing a target product and the endotoxins into the ion exchange column after pyrogen removal treatment, wherein the target product is electrostatically adsorbed on the ion exchange column; (2) rinsing with pyrogen-free water and/or a buffer solution; (3) rinsing with a buffer solution containing non-ionic substances; (4) rinsing again with pyrogen-free water and/or the buffer solution; and (5) eluting the ion exchange column to obtain the target product, wherein the target product includes any one or a combination of at least two of proteins, nucleic acids and polysaccharides, and the non-ionic substances have both hydrophilic and hydrophobic structures and can noncovalently bind to the endotoxins.
