The invention provides a packing method based on automatic code scanning and a packing system thereof. The method comprises the steps that firstly, the packing system and a code scanner are configured; after completion of configuration of the packing system and the code scanner, a controller controls the code scanner to scan the first product of a certain model number; the SN code of the scanned product is transmitted to the packing system through the controller; the packing system records and inspects the SN code and the state thereof and returns the state of the SN code to the code scanner through the controller; subsequent operation is performed according to the scanning mode of the code scanner until the code scanner completely scans all the products of the model number; and when the state of the SN code of each product of the model number is qualified, the packing system generates a corresponding packing number for each product of the model number.
